A dual computational approach to map domain architecture in phage lytic proteins

De nieuwe generatie antibiotica

De superbacterie: het had gerust een wapen uit een derderangs James Bond film kunnen zijn. Maar niets is minder waar. Deze beestjes kosten elk jaar wel zo’n 700 000 mensen het leven. Bovendien worden ze alsmaar meer resistent tegen de gangbare antibiotica en wetenschappers voorspellen dat de superbacterie tegen 2050 op jaarbasis meer doden zal eisen dan kanker. Bij de Universiteit van Gent wordt het antwoord hiervoor tegenwoordig gevonden op het kruispunt van synthetische biologie en artificiële intelligentie (AI). Zo komen ze tot enzybiotica: bacteriedodende stoffen opgebouwd uit stukjes van virussen.

Door hun snelle en gerichte werking zijn antibiotica een van de belangrijkste ontdekkingen van de 20e eeuw. Elk jaar krijgen ongeveer twee miljoen Belgen een antibioticakuur voorgeschreven, vaak om bronchitis of andere luchtweginfecties te behandelen. Hun eenvoud in gebruik leidde echter ook tot hun ondergang. Het verkeerdelijk voorschrijven hiervan - antibiotica helpt bijvoorbeeld niet tegen een verkoudheid - en het niet volledig uitlopen van de kuur behoren tot de hoofdoorzaken van ontwikkeling van resistentie onder bacteriën. Deze resistentie zorgt er dan voor dat de voorgeschreven behandeling ineffectief wordt en de ziekte zich alsnog kan verspreiden. Zo’n resistent beestje noemen we dan een superbacterie.

De vijand van een vijand is een vriend

De oplossing van dit probleem kunnen we in de natuur vinden. Meer specifiek bij de bacteriofaag, een type virus waarvan de naam letterlijk bacterie-eter betekent. In tegenstelling tot conventionele antibiotica die slechts de groei van bacteriën belemmeren, maken bacteriofagen eiwitten aan die actief bacteriën vernietigen. Door deze unieke werking omzeilen ze de resistentie die bacteriën kunnen opbouwen tegen antibiotica.

De bacteriofaag-eiwitten zijn ook zeer specifiek in de bacteriën die ze aanvallen. Dit komt door miljoenen jaren evolutie waarin bepaalde bouwsteentjes van de eiwitten werden uitgewisseld en herschikt. Deze bouwsteentjes bepalen elk een concrete eigenschap van het eiwit.  Om hiervan een gericht medicijn te maken, een zogenaamd enzybioticum, willen we de functie van het eiwit volledig beheersen. Dit doen we door de juiste bouwsteentjes te combineren in het labo. In de natuur vinden we honderden verschillende bouwsteentjes voor enzybiotica, de mogelijke combinaties die volgen uit deze honderden bouwsteentjes zijn daarom te talrijk om ooit allemaal te testen. Hiervoor grijpen we snel naar onze computers.

Artificiële intelligentie versus de superbacterie

Het menselijk brein is fenomenaal goed in het opsporen van patronen, vraag dat maar aan iedereen die ooit Candy Crush of Bejeweled heeft gespeeld. Via algoritmes en wiskundige trucjes kunnen we een computer nu al in bepaalde aspecten leren denken zoals een mens. Zo kunnen we heel snel en heel betrouwbaar patronen gaan zoeken in een grote hoeveelheid data.

We leren onze computers om combinaties van bouwstenen te linken aan functies, zoals het vernietigen van een ziekteverwekkende bacterie. Dit doet de computer net zoals de mens, door heel veel voorbeelden te bekijken en daarin patronen te gaan zoeken. En evenzeer zoals de mens, wordt er al eens snel op het internet opgezocht om iets nieuws te leren. Aldus leerde de computer uitsluitend op data vanop het internet samengesteld door onderzoekers van over de hele wereld.

Van woorden naar daden, van wiskunde naar biologie

Ten slotte draaien we de rollen om. De AI heeft geleerd om combinaties van bouwstenen te linken aan het vernietigen van een bacterie, en nu gaan we kijken hoe deze de bouwstenen combineert om een vernietiging vast te stellen. Op deze manier werd voor 38 verschillende soorten bacteriën een schema opgesteld met de bouwsteentjes die nodig zijn om ze te vernietigen (zie figuur). Dit zorgt ervoor dat de laborant snel een gericht medicijn kan ontwikkelen dat een alternatief vormt voor antibiotica.

Of enzybiotica in een doeltreffend medicijn kunnen omgevormd worden, dient zich nog uit te wijzen, maar huidige resultaten zijn alvast veelbelovend. De inspanningen van deze scriptie zetten dit onderzoek een stap vooruit en geven ons terug een kans in de strijd tegen de beruchte superbacterie.
